I don't know enough about Fallout (Just bought both 3 and NV yesterday in Steam Halloween Sale), to say exactly what is happenning, but my guess is it's just your real data folder being patched. In your case make a Bashed Patch for all the Mods installed. Only then will any program (Wrye Flash in your case) see Mod Organizers Virtual Folder and therefore be able to work on your current profiles mods. Correct method is to run Wrye Bash (Flash) through Mod Organizer like any third party Application. Which enables me to create a Bash Patch for them.Not really the way that should be done. So I stuck 2nd MO in there and now Wrye Flash recognizes Mod Organizer's Mod List. I think it was Wrye Flash that created a /Fallout New Vegas Mods/ Folder. Don't put it in the Fallout Directory though.
